Okay, I think I got a pretty good handle on the plot of Episode IX now.
Nute Gunray's DNA will start to influence her which is where we see her "dark side" tendencies pop up in the next campaign, so that bit of Force Lightning and the vision with the evil Rey will more or less be as they are in the film.
As for Palpatine, I think given that he's attached to a bunch of wires and whatnot it can be very easily explained to be a host body for Nute. But, if we wanna lean into the twistiness they've been doing, maybe Palpatine here is actually a good guy.
To flip the script of the movie, I can see it being that he is convincing Kylo Ren to bring Rey to Exegol because he has to purge the Nute Gunray DNA from her body. Of course, kind of hard to justify him having a fleet of planet-destroying ships if he's gonna be a good guy in this version, but... eh, you can spin it somehow.
